You'd need a byteblaster and altera Quartus II, and an appropriate header. Basically you put the header in the pcb, connect it to the byteblaster and then flash the firmware through Quartus II. I think KRIKzz has step-by-step directions on his website.

Hello Friends, problem solved .... below I'll show you the steps I did to the once update firmware for my everdrive Megadrive ... as evidenced by krikzz, I need the pin for the JTAG, then I came an idea to separate the pins from the plastic so that they can easily remove later. I bought a USB-Blaster I downloaded the program Quartus II Web Edition and the game is done, simple .... I put the bios on the universal SD and now it works! - - - - - - - - - I'm delighted, although I have to get the code for my Doctor V64jr ... uff ... :-(
