A couple of weeks ago I got myself a non-working Dreamcast (busted PSU), and I gave it to a friend of mine to fix it for me. I also gave him a Dreamcast internal battery to replace it for me. Today he gave me the DC back, complete with the new battery. I switched on the console with the joypad connected to port one, but it didnt work. I connected the controller to the 2nd port, then to port 1 again, then the controller worked. When I switched the Dreamcast off, and switched it on again, several hours later, the joypad worked fine. Anyone knows what was going on? :shrug:
Could just be cracked solder joints on the ports, pretty common for dreamcasts, first time they might not have been making contact, then when you switched it back to slot 1, you moved the port back into place
Get a soldering iron and re-solder the joints, not particularly difficult to do, pretty quick too. Pretty much just need to touch the soldering iron onto each of the five points, making sure the solder melts and re-sets. To stop the problem recurring, I've seen people suggest using a controller extension cable, plugged in constantly so that the port doesn't suffer the wear of being constantly in use, the cheap extension cable takes the strain instead

Oxidation on the ground , can also cause blown ports. Make sure the large ground on the top of the connector is shiny and haze free. I usually push in / out several times before turning on.
