I was under the impression that it needed the N64 cart so that it could use the CIC to get itself booting and not for playing as a passthrough device.

Untrue, as it contains an option to play n64 and contains the x-terminator, which is essentially a gameshark-esque cheat device for the n64.

It might be the cart detects the Tri-Star as a backup unit. This was a problem with some SNES carts used through the SNES Tri-Star (aka Super 8) such as Killer Instinct, Super Mario RPG, and other late first party titles.

It could be the different CIC used in F-Zero X is just not compatible. I think F-Zero X uses a CIC that was not used in too many games.

Like with a GameShark or import adapter, you need to set the correct keycode to boot anything that doesn't use the 6102 CIC chip. First boot the Tristar 64 with a 6102 game, ex. Mario 64, go to the keycode selection, select the keycode for your game (it says "Type 0[x]" at the end of each code on mine, which appears to correspond to the CIC's number, so Type 06 for F-Zero X), then turn off the system when the Tristar instructs you to, change cartridges and hold down the GS button on the Tristar when turning it back on. That should make the system boot, and it'll say something like "Boot Mode: Keycode No. 2" near the bottom of the menu.
