I know that the GBA Player uses the Hi-Speed port, but it seems that the two serial ports are completely unused. I found that the Gamecube had a broadband and modem adaptor:

...But that only uses serial port 1. Is there anything else that uses serial port 2? Or all of the ports?

The Modem and Broadband adapters are all I know that use Serial Port 1. I heard something about some dev peripheral using Serial Port 2 but nothing concrete. I would love to know what uses it too. The connector was removed from the console on DOL-001 Revision B units but the spots on the motherboard are still there from what I saw on mine. Even the case has the hole and cover that says "Serial Port 2" for it as well. No idea if the spots are still there on a DOL-101 but my guess is that they aren't. There's no hole in the case for it on DOL-101 units.

Hopefully someone can shed more light on it.

...The first thing I said was that the GBA Player uses the Hi-Speed port.

Interesting question, don't really know of any commercial peripheral that uses serial port 2.

Serial 2 connects to the port on the underside of the NES.

    (It doesn't do anything though.)

    Commercially you have this

    Gamecube
    -broadband adapter/modem

Now on the other side of this you have the non-retail side
    T-Dev/NR-Reader/NPDP-Reader
    -broadband adapter/modem
    -ProDG tool for the PC
