I have a large box of non-steam games and it's a pain to fish around for them when I want to play. What's the best iso maker that can deal with the copy protect on old discs?

CloneCD works well Alcohol 120% works well too. Depending on the disc you may need a tool other than that.
Another route is the find a "NO CD" version of the game exe. Do the full install and add the updated file (rename original exe just in case) to bypass the disc in drive authentication. Some older games and utilities can also bypass the disc check by copying the disc folders to the hard drive and editing the INI/CFG files to change the pointers from the disc reader to the hard drive folders.
I like IMGBurn, but that was mainly for PS1, SS, and DC back-ups. I don't see why it wouldn't work for PC games, though.
Can you not just install the games, then download a crack program for each game so that you can play the games without needing the CD at all? Go to http://megagames.com/ and go to the FIXES section for the cracks. Make sure you download the right crack version for your installed game (though of course you really should update every game with it's latest patches anyway, before downloading a crack, except for very rare cases where an official patch can make a game worse). Virus check every crack you download, though as far as I can remember, every crack I've downloaded from Megagames has been clean. Edit: Just saw that CRTGAMER said basically the same thing. D'oh!
