I haven't tried it but I don't think so. You would need the game to be pre-loaded in some fashion so that it's ready to load immediately when you switch the system on. Game Genie is the direct interface, so when you enter the codes, it loads the rom as the next step. I believe on cards like the older Everdrive's where the rom is written to memory it's possible, but those cards usually have Game Genie loading built in anyway.

The Game Genie might work as long as it doesn't interfere with the SD2SNES. Pre-loaded has nothing to do with it. The GG doesn't "load" anything. The Game Genie is basically a device that intercepts accesses to ROM addresses and will provide a different output to the CPU than the ROM would, allowing for temporarily changing bytes in ROM.

The problem is more about how the Game Genie will effect the SD2SNES and it's ability to function. The best thing to do is just to try it out. Just remember that after entering your codes you should switch the GG to the OFF position to avoid crashing the SD2SNES software. It is important to note that the SD2SNES software could patch in Game Genie codes when the ROM is loaded. However unlike a real Game Genie you would not be able to use codes that require turning the code switch OFF at certain times. So maybe in the future someone will add GG code support to SD2SNES in this manner.

One last thing to note, you can always patch the ROM file with Game Genie codes permanently if needed.

The actual game genie hardware is not going to work with this. Plus the game genie itself only has the middle edge connector, the two little side ones are just plastic. You are going to need an internal menu or firmware software to do cheat codes on this device. I'm not certain if this device will ever get updates again though. You may be more interested in getting a Super EverDrive 2 or a UFO Pro 8 SD. the latter being the less expensive.
