It wont damage anything if done properly, i saw a lot of more sensitive components like caps hot-glued to PCB without any damage.
Only one thing (not related to 32x) for power transformers sometimes different glue must be used as they can become hotter than temperature at which hot glue melts.

32x - no, motherboards and PSUs - don't know how many thousand times :)

In case of that choke - yeah, if sound doesn't bother you, just leave it as is. But if you'll hear caps hissing - stop using that 32x and replace caps. Electrolyte leakage on PCB is not a good thing.

Atari Jaguars hissed - most of them did it. Yes, it was a coil (or coils) inside. Nothing wrong with it.

I can't remember whether or not my 32X hissed, and I'm not sure where it is now.

Well it's a BUCK CONVERTER http://en.wikipedia.org/wiki/Buck_converter and the hissing sound is not supposed to be audible.

If it is, you have either CAP issues or the circuit is being overloaded.

Considering the history of bad caps on SEGA made equipment, I would replace them all if I were you. :p
