Sure, I dare say that there will be some budget game released at the end of the console's run that was shipped in limited quanities (Just like every other generation), but what are the games that are the hardest to find right now? On the top of my head, here are a few that I have had some trouble finding (or I dare say are rare): -US version of REZ for the PS2 -GITAROO-MAN for the PS2 -Steel Batalion for the Xbox(Not exactly rare, but in limited quanity and semi-hard to find new) -MSX version of Metal Gear that came with the Japanese bundle of MGS:TTS -Castlevania: Harmony of Dissonance/Aria of Sorrow for the GBA (Not really rare, but very hard to find in various shops). Anything else you can think of?
It all depends on where you live, IMO, but Shin Megami Tensei: Nocturne is EXTREMELY rare around where I live. I've seen only 2 used copies (On a long away trip) and the 1 new copy I have found was in the Toys R Us in Texarkana, since everyone apparently hates to go there. That un's mine, now! Its almost impossible to find a Working Designs game complete with everything in the wild. Occasionally the show up minus the dlx box and whatever.
All japanese versions: Shoenen jump prize edition DBZ PS2 games are very overpriced (and rare) Some of the beatmania prints on PS2 Psyvariar with DVD set Of course limited editions are well limited - green green ps2 LTD is very hard to locate. Cafe little wish LTD is very, very rare. Suikoden 3 konami style and pop'n'music 10 konami style seem to be rare. Plenty of bishoujou games on the ps2 are uber rare in their ltd edition forms - especially first print Love Idol.
DOJ and ESPGaluda, while not super rare, only saw print runs in the 10,000 area (rumored anyway). Used copies still run a good 3500-4500 yen, and they retailed for 5800. Iris no Atlier, Sangokushi, and Bubble Bobble Old & New are all very rare GBA titiles.
Oh ho, almost forgot Kingdom hearts final mix platinum box. And while we are on this subject the original FFX-2 Guns are quite rare (and I'm looking for). If I can backtrack to psone, valkyrie profile LTD ed, is annoyingly expensive. Also worthy or note is the square jewelry, there is some very rare Valkyrie profile jewelry that I'm the proud owner of AND an alternative pocket watch to the one is the LTD ed. While the stuff is still in print, there are no re-prints planned, so go grab now. I love the AC cloud ring and the dirge of cerebus necklace comes out occasionally. (beware of ebay fakes)

You're referring to the Metal Gear which came w/ the Gamecube, right? The Zelda Collector's edition does not grow on trees, although it shouldn't be sold for 12,000 yen like they want in Akihabara. Oh, definite rarities: The two GBA Mini not-for-sale games Super Robot Taisen (the first one) Gundam Hot Scramble Just those two, right?
Lets see, ikaruga is a bit scarce these days, no place i know carreies one used copy at all, online ebay is the only bet, also i would say capcoms releases of re 2 and 3 on gc and mvc2 on ps2, they go for insane amounts on ebya, never knew they wer that sought after.
Bangaioh for dc in the usa for sure, but I would say uncommon. Nothing is really rare unless it's recalled or has an error, prize edition or similar.
Marvel VS Capcom 2 for PS2 is quite rare, I saw a used copy in Paris for 75e. PAL Rez doesn't seem to be terribly rare on PS2. Coincidentally, I read a discussion on the DP forum about PS2 rarity yesterday, and other mentions were: - Mad Maestro & Mr. Mosquito - Disgaea - Gradius III & IV - those 3 Jocky games - Yaba Caballista (sp?) street skater Personally, I think the budget shmup re-releases in PAL land (most, if not all, didnt come to the US) like the Strikers and Gunbird packs and XII Stag will be quite desirable in a few years' time.

Can I just add some GC, obviously the club nintendo Zelda and Pac man games are uncommon. But also Henji-san/pilgrimage, you know the game that came with the step counter. Also on this subject there is a special 3 button controller (take that revolution!) that appears with the panasonic q on the back of the pilgrimage box. Never seen one of those for sale, looks huge so you can't really miss it, if it were for sale! You see this game occasionally break the 10000 yen mark, it is probably rarer than that. I happen to love this game as I spent a very merry week in Shikoku on golden week (where this game is "set") so it makes me all natsukashii of dealing with hangovers by going to temples. EDIT: BTW That pilgrimage game was 12800 yen when it first came out - so holding its value well.
YES. I've been trying to find damn Aria Of Sorrow for the Dawn Of Sorrow unlockables, and it seems to have vanished into thin air! Doom and Doom 2 on the GBA also seem to be pretty nonexistant. Cubivore on Gamecube turns up very seldom, as well.
