Personally I am a fan of the Genesis sound chip. Hyperstone Heist has some amazing music which is an impressive rendition of the arcade. The SNES version of Turtles in Time may sound better to some, but I have to say I prefer the Genesis' raw audio feel for this game.

That Sega Genesis soundchip was glorious in the right hands. You've probably all heard Streets of Rage 1-3, but how about the intro to Splatterhouse 2? I love that SNES sound, but it's hard to imagine it sounding as menacing as Namco made it sound right there.

True there, Im a big fan of the Splatterhouse 2 intro, Its absolutely epic.
I am also a big fan of the Sega Genesis sound chips. When used by masters it shines like nothing else.

It's a shame Michiko Naruke and the game itself doesn't have the respect they deserve...

But this subject, the list of great tunes would take a long time to list. There are alot of great tracks in games. The games that really stand out are the ones that have lots of strong entries, especially ones that have strong tracks with very few average or weak ones.
