There are some really good ones, but my mind's gone blank! The few I can remember offhand are:

    N64:

Pilotwings 64 - if you shoot Mount Rushmore, Mario's face appears

Conker's Bad Fur Day - Banjo and Kazooie (from the N64 game Banjo Kazooie) are in the game, Banjo's head is mounted on the wall, and Kazooie is the handle of an umbrella! There are a lot of maybe

There's one game where the programmers' and designers names' are all on the gravestones in the cemetery. I think it might be Duke Nukem: Zero Hour, but it might not be - it might not even be on the N64, but some game has. Can anyone name the game, please?

Duke Nukem64 - Yoda (Star Wars) is in one of the space levels, but I don't think he's in the PC version of the game.

    ZX Spectrum:

Jetset Willy/Jetset Willy 2 - When JSW was at the height of it's popularity, someone wrote in to the (brilliant) magazine, claiming that there were some secret rooms, including a desert island, but the writer was lying. But when JSW2 came out, the authors had put in a room called "Desert Island", which you got to by the method described in the fibber's letter! Plus there was a room that you could only get to by cheating, which called you a cheat, as JSW was such a hacked game (people hacked it to add all sorts of cheats, it's arguably the most hacked Spectrum game of all time) so it was reasonable to assume that JSW2 would be hacked by a lot of people too.

    XBox/PS3

Batman: Arkham Asylum contains a secret room where the plans for the situation at the start of the game's sequel are stored.

    PC:

Doom 2 - Jon Romero's face appears at the end, and I think his voice is sampled backwards too?

Duke Nukem 3D - you find the corpse of the game Doom's protagonist (to which Duke says "That's one doomed space marine"), and also Lara Croft's corpse appears in DN3D (or maybe Shadow Warrior 3D?) and Duke (or the protagonist from SW3D, Lo Wang) says "She's raided her last tomb".

In special world in Super Mario World if you stay on the world map long enough the music changes to a Steel drum version of the Classic Mario music.

Duke Nukem Zero Hour was indeed on the N64. Pretty sure you're spot on with the easter egg. Also at the end of DOOM II that was John Romero's voice. As soon as you step through the teleporter in the Icon of Sin level there's a backwards recording that says "to win the game you must defeat me, John Romero" when played forward.

My vote for one of the best is the huge easter bunny found in the ocean in Saints Row 2. Took a little time but once you found it, you were pretty taken aback.

In Commodore 64 version of Ultima 5, yelling flipflop while in dungeon flips the whole view upside down. Try getting through upside down!

Adventure for 2600 is one of the first game with hidden room. On Level 2 or 3, find a secret dot inside the black castle (need a bridge to get it), take it to a screen that is one down and one right from yellow castle and leave the dot there. Bring in another item to make the black line on the right vanish, letting you pass through to see the secret screen.

Final Fantasy Mystic Quest, on the very final boss let the main character use cure spell (Phoebe the second character in your party can't use it as it won't work, have her use regular attack or keep main hero up). Using cure 2 or 3 times kills the boss.

Goldeneye's built-in ZX Spectrum emulator that wasn't discovered until a year or two ago.

Call of Duty: Black Ops - Unlocking Zork from the computer terminal in the main menu.

Donkey Kong 64 - Unlocking Donkey Kong arcade

+1 on the GoldenEye spectrum emulator. But since that had to be hacked back in to be enabled, I'm not sure I'd call it an easter egg.

Was it an easter egg? Probably not, as easter eggs are normally meant to be found, whereas the Spectrum emulator was just a piece of cruft code that made it's way into retail carts.

Don't forget you can idclip, walk straight forward and find john romero's disembodied head!

it says "never ending fun sega enterprises majin"

    Majin referring to Masato Nishimuri.

Said reference [Majin] is also found on the drinks in Shenmue iirc.

Only one I can think of that I don't usually see mentioned is this in Vigilante 8 2nd Offense.

The cop car in Arizona, can still be destroyed in a special way. Hidden message appears, with test colours.

Simple but funny. That's a great egg, surprised with my love of games & mst3k that I haven't seen it before. Maybe because I am not that into Star Wars.

Trying to think of some good eggs, but drawing a blank on the really good ones.

    I'll be back.

He does the same thing in Twin Snakes, and he makes comments like, "I see you like Smash Bros/Super Mario Sunshine/Eternal Darkness/etc." Also, in Twin Snakes you can find Mario, Luigi, and Yoshi statues throughout the game. There's also a part where you can see a Gamecube connected to a TV with a Wavebird.

Another one I can I think of is in Shenmue, you get to play on a Saturn. In the game it's supposed to be a Master System - which makes sense considering the game takes place in 1986. However, you can clearly see that it's a grey Japanese Saturn.

There are more, I'll post some more later.

i just found a cool one going through my Indiana Jones and the infernal machine PAL prototype, on the Palawan temple level in one of the rooms there is a big gong, crawl under it and push the coloured block to get to a piece of treasure, push the action button on the block or the wall to the right of the block and indi will push a button and a wall carving of a n64 will appear, he also makes a comment about having a degree in archeology, i was so stoked when i found it!
