Skygunner is an awesome game. I really think that game is going to be a cult classic when ppl figure out how cool it is. The Persona series of games are another that don't get their due credit.

Gain Ground (MD/PC-E) - I love this damn game Record of Lodoss War (DC) Descent 3 (PC) -- funnest online game I've ever touched Linkle Liver Story (Saturn) - not my favorite Saturn game, but definitely an underdog Did you see this?
I always liked Buck Rogers: Countdown to Doomsday, which was available for C-64, Amiga, DOS and Genesis. It was a first-person RPG in which you were essentially a group of SPACE PIRATES~! fighting to save the Earth. When you went into combat, it was like a turn-based strategy game. And then you get to the SPACESHIP COMBAT~! where you can eventually board and take an enemy ship and any good weapons the crew had.
re The System Shock series would be my underdog. System Shock was overlooked as seen as another "Doom clone" of the time. System Shock II, well, I have no idea why that wasn't seen as a masterpiece. For the record, System Shock II was one of the many canned games for the Dreamcast.
Wizard of Wor (arcade, commedore, atari 2600), a great game and the first one which gave the player the choise to work together or kill each other for big points.... Windjammers MVS, variation on Pong with much more gameplay elements.
Shenmue Both games were brilliant...and I was surprised to see Shenmue II show up on XBOX. Too bad it never got the recongition it deserved. We're still waiting on Shenmue III, which sadly, may never see the light of day.
