EDIT: list goes to 1F now. Also bolding locations that don't exist in the final game, instead of bolding what values are different.

I think I'll post the list again when we've gone through all the values.
From 20-2F there are no hidden/new locations.

It looks like that underwater dungeon leads to Preamarl.
In the final game it's just a little cave, which appears to be the last room of the proto dungeon.
the upper vortex still leads to Preamarl.
the other two vortexes connect to the dungeon in the proto, one of them is removed in the final game, the other one just connects to the overworld map.

I noticed that the proto switches "layers" in trevors video.
So I took 2 screenshots for places where he didn't move around and combined them.
This should give a feel of what it might look like in the final game.

here's a video of one of Lufia I's underwater caves (go to halfway the video): http://www.youtube.com/watch?v=K_n_xPHr12Y
Seems like this dungeon is a similar one to those.

Not all of these are bosses.

    1.) Normal enemy.
2.) Not used in the final version, might have been used for later bird enemies (like the ones in the volcano).
3.) A removed enemy, only appears during a cutscene, but the final version does have a monster sprite for it (Kraken).
    4.) Normal enemy.
    5.) Normal enemy.
6.) Boss in the... Vengeance Temple? Not sure what the english name is, the last temple dungeon you visit.
7.) Last boss before the three towers.

And as you said a few pages before, you would like to "remove the bug that no enemies appear", I am pretty sure, as the bosses after the Tarantula have no monster sprites (only goblins) and soon after there are no more enemies in the dungeons, that these enemies and bosses were simply not coded back then, meaning they do not exist and there is no way to "remove the bug", because it's not a bug, it's simply not finished.

Depends since we see now a tons of boss sprites exist it could also be that they are still on corrupted state due to past problems and the game simply doesn't read them yet or other stuff

However it could also be that their battle sprite/data isn't done yet and in that case you're right that its unfinished. Trevor said though that the battle debug isn't working (I think?) so we can't check that out (if their battle sprites exist).

this is the falcon sprite that don't appear in the final game, (the battle sprite is the eagle with palette 2# in the final game)
I think that they prefered use the same sprite of eagle of npc for falcon because the double size sprites for monsters appear later in the game (more game through, harder and bigger monsters) and because the
flying monsters sprites with double size don't look very good and can be little laggy with other graphics
and collisions, also it don't have a shadow so it was incomplete

The tank boss of Gratze, you need the engine for Lexis, that make the airship with em
This sprite only looks down because the others sprites don't be used
    [IMG]

As Marston said, I think too that the other sprites don't exist in this beta, you can see how
the sprites of the sinistrals look unfinished, with only the design patterns.
If exist some way for see something more in the rom, is using some tool like Tilemolester

Comparing a prototype that is in such an early state to the final version is unlikely to produce anything useful. Generally it is only useful for something that is close to final, or to compare games from different regions.

Were stored at the same place I think, but the final game has more sprites. Also some sprites from the proto aren't in the final at all.

Why do you not continue the game again? Or are you again stuck somewhere where it freezes? Already ask if it's corruption or anything?

Next time you go to Preamarl try pressing L or R on the second controller if it freezes again. Just maybe, the game might continue?

(I was messing around underwater, and got a freeze in the outside of the Dualblade Shrine. When I pressed L or R on the second controller (with debug mode enabled) I was able to move around again. Maybe it also works for the proto even if I were in a different location underwater?)

You could try progressing the game by just going to the Dual Blade Shrine and see if the game goes on. (meeting Daos, destruction of Chaed etc)
You don't have to go back to Preamarl after that event.

Or you could try going into that removed underwater dungeon again and see if there's an event that you missed somewhere (maybe a boss or something)
