I know it's already been mentioned, but the "game" seen in Hackers was actually a Silicon Graphics workstation tech demo for what ultimately became WipEout. Another game reference I can remember is from a later episode of Azumanga Daioh, where one of the characters is seen on their PS2 (though I don't know what they're playing). Finally, during Battle Royale you can see a dusty old Print Club sticker machine in the background of one scene - does this count?
What's coincidental about that Saturn in NGE is that eventually SEGA distributed many Evangelion figures and memorabilia. Also, I always thought that the music of the game Asuka was playing in that episode sounded fucking awesome.

I just happened to see a Law and Order episode where the violent teenager plays "violent computer games" - such as "Terror 2" (Which to me sounds like Doom or Quake). There's more of these episodes. No direct mention of any actual games, but this hot-button issue does appear in Law and Order at least twice more, and at least once more in the execrable bucket of piss that is SVU. I did find it rather neat that Jack McCoy admitted to playing "Terror" on his PC until 3am and defended videogames.
